Why am I seeing the same file being compiled twice in builds?

The reason you might be seeing the same file being compiled twice is probably one of IncrediBuild's performance optimizations. When a build is pending waiting for a remote machine to complete a compilation task, IncrediBuild will start compiling the same file on the local (initiating) machine at the same time. Output from the first machine to complete the compilation will then be applied to the build. This optimization was implemented to prevent scenarios in which a particularly slow remote machine becomes a bottleneck in the build process.

In order to control this option (which is enabled by default) please do the following:

On the Initiator machine, open Agent Settings -> Initiator -> General. In order to disable this option, uncheck the "Restart remote processes on local machine when possible".
